I don't think that Bacon took as much heat as Machiavelli did for his writings simply because he hid his language and intent very well. If Machivelli did not like something, he would simply denounce it directly. Bacon takes something he doesn't like and draws ten parallels to it. Also, Bacon was not as political as Machiavelli, so the church probably did not feel as threatened as it did by Machiavelli's "dangerous" ideas of nonexistant morality in politics, and since the church was much more politically powerful in the past, it probably saw Machiavelli's views as far more radical. Bacon even denounces the "popularity" of resisting establishments and authorities, a position the church would support.
